 November in Japan has some particular appeals -

 1. Not too cold, and not too hot - average between 60 - 70 deg F. You might get a 75 F day or a 55 F day, but not very often.

 2. The typhoon season has just passed - September till Mid October tend to have a few typhoons hitting this region.

 3. You have more dry weather than in Spring Time.

 4. Peak tourist season is tapering off, compared to picking up in Spring time.

 5. Other than Hokkaido (earlier than the other parts of Japan), fall foliage colors should follow you across the country.
