I would spend the time at Folly, but then it is where I live. I would consider splitting up the time, so you get different experiences at Folly. PM me, and I will give you my thoughts.
If I were to visit here only one time, I'd spend a little extra and get a hotel in the Historic District.
I agree w/Shankle, if you are in Charleston for the first time, for a short time, I'd go for a place in the HD, save the beach for an entirely different visit. If you want to see the beach, take a day trip to IOP or Folly.
Is the Courtyward Waterfront close to the historical district?
The Marriott Courtyard is fairly close to the Historic District, but not really safe walking due to fast moving and heavy traffic. Here are some additional water front/water view options (other than the beach):
