What are the top places not to miss in Portugal, since we only have a six day stay and we'll be driving?

I suggest you use the following information as a starting point for your research. Your ‘top places’ may be totally different to someone else.
If thinking about Northern Portugal you could stay in Porto and take day trips to various place such as Guimarães & Braga. Could cruise along the Douro river and enjoy the great scenery. May be interested in my recent trip report and photographs :-
Central Portugal - The landscape varies - vineyards, pine forests, wheat fields and natural lagoons. Could visit the town of Coimbra for example and head to the forests of Bucaco with its various plants. Conimbriga, Belmonte, Guarda, Almeida - lots of choice.
Lisbon is a excellent choice for a base as well. After spending a few days in Lisbon could travel along the coast and enjoy Estoril, Cascais, Cobo da Roca etc. Sintra is a must as well, a beautiful hill top town set on the Northern slopes of the Serra. May be interested in my trip report :-
How about the Alentejo region? Evora which is probably one of Portugal oldest cities, a UNESCO World Heritage Site. If you hire a car you could easily travel to some historic sites such as Vila Vicosa, Monsaraz & Arraiolos. There are so many options, the choice is endless.
The Algarve is another option, lots of sandy beaches, water sports, and golf. This is probably the most commercialised region of Portugal and the popular resorts such as Albufeira are very busy in the summer months.
If your looking for an island, consider Madeira :-
