Are you staying at this hotel? If so walk over to the R train, a couple of blocks over 7-10 min walk. Take the manhattan bound R all the way to the Whitehall south ferry about a 30 min train ride. Walk right over to the stated island ferry and off to the starting line you go. Just keep in mind the walk from the hotel to the train doesn't have coffee shops open at that hour of you need it. Also there is a 24 hour Dunkin at the queensboro train stop taking the R from there about a 12 min walk from the hotel.
