We didn't use the shuttle, but from talking to other travellers at the hotel you have to contact the hotel reception directly to book the shuttle pick-up at JR Atami station. You can phone (+81 557-83-5959) but some staff struggle with languages other than Japanese. If they don't understand your request, you could try a telephone interpreter service.
