If you have brought a Japan Rail Pass, you can activate it at Narita Airport JR office and book a seat on the Narita Express to Tokyo (included in your JR Pass price), it can deliver you to Tokyo central railway station where you can either take a taxi to your hotel or transfer to a metro rail line if you want to.

What we did was take the Narita limousine airport bus to ANA Intercontinental and then a taxi to Mystays Akasaka. We did this in reverse when we left and it worked out very well. That way you do not have to deal with the train stations with the baggage with steps or trying to find an elevator to get to street level. This way may not be the fastest or the cheapest but the convenience far out ways these factors.
